ideally it should be
download client => /media/downloads/complete
fileflows => watches /media/downloads/complete, processes files and moves the files to /media/downloads/converted
sonarr/radarr => configured to think the complete folder is actually /media/downloads/converted
so sonarr/radarr will just see the files after processing and then rename/move them to their final destinations

How does one do that? I thought it would be remote path mappings in download clients but that doesn't seem to work - FileFlows picks up the file and moves it and Sonarr get's mad that the file isn't where it expects

yes, thats correct, using sonarr/radarrs "Remote Path Mapping" aslong as its not a huge amount of time between your download client downloading it and fileflows converting and moving it, sonarr/radarr work fine. If its closer to a day, sonarr/radarr will complain.

but if its a few hours, it should be fine.
